Michael Olakigbe got the side off to a perfect start with a first-half strike, with Iwan Morgan and Michel Boni following suit in the second half with a goal each.
Previously at JobServe Community Stadium, Brentford secured a 2-1 win over Colchester last season.
Isaac Holland converted a penalty on the night, with Riley Owen then firing in a long-range strike to ensure the three points for the young Bees.
